Now my query is do I need to change the whole flow and change the data source for ECC B or is there any way to do this.

i think your ECC quality 2 source system connection A and B.

just use copy option

select the ECC B source system while copying the existing data source.

while creating the transformation change the source system ECC B connection.

if you trying to delete the data source i won't delete. before deleting DS first delete the transformation and then it will go.
