To import a PAR file, goto <b>System Administration-Support-Portal runtime-Administration Console</b> and then upload the PAR file. that will get stored in PCD.
Also if the EPA file is not imported from the Main Bank. Please check the file formate. Best way is by comparing the old file.

I hope you have two date characteristics like 1)Goods receipt date 2)Posting date.
1 Place these two dates in ROWS
2 Create replacement path formula variables with two dates characteristics
3 Place two formulas in COLUMNS and hide (ex GOODS_DATE and POST_DATE)
4 Create new formula(ex RESULT) in formula subtract GOODS_DATE - POST_DATE and hide
5 Create new formula if RESULT == 0 * place key figure + 0
OR
1 Create new condition on RESULT = 0 .

I'm not an MQ expert but I seem to remember that you need to set an environment variable for MQ. Since you need to use SSL - I think you need to explicitly set the port for SSL.
MQSERVER= ChannelName/Protocol/Server(port)
For example: MQSERVER=SYSTEM.DEF.SVRCONN/TCP/localhost(1416)

When using local cache, after a while you can have problem to check-in models
The repository cache, which is enabled by default, saves a local copy of models you check out in the cache directory, and can speed up check ins and check outs when you are primarily working with models that are rarely modified by other users.
Select Tools > General Options, and click the Repository category in the left pane.
1. Click the Clear Cache button to empty the contents of the cache - The cache file is corrupted ;
2. Keep the check cache enabled ;
3. Be sure your local cache is on your local drive - Not on a network drive.

As you said the best option would have been handling it at the source end.
Other option that i can think of.
May be redesign the same using NWBPM( if you've got process orchestration)
else. use sync/asyc bridge as explained in the below blog
1)Soap -> File(requestonewaybean & waitresponsebean) -> create the files in 'x' directory
2)File(archive) pick the files from location 'x' (notifyresponsebean) -> Soap
In the second iflow you can archive the files.
so create third iflow to pick the files from archive directory and send to ECC.
3)File(archived location -> IDOC
If you don't want pick those files from archive directory, then you can even create them via UDF in your first iflow.

In the existing setup they might be hitting the integration engine directly with QOS Best Effort.
When you go to single stack, they need to change the URL and if they don't need any response you can simply change the QOS to Exactly once in sender channel.

I think I don't have good news for you.
The BW 3.X addons are not supported (SAPGUI 7.20 included) since April of 2013.
You should not use it, a long time ago.
What you need, is an BW Objects upgrade (that means queries and workbooks) to version 7.0.
So first. Excel 2013 and BEx Analyzer 3.x is not compatible and not supported.
If you have any issue with BEx Analyzer 3.x, SAP cannot provide support for you.
Regarding migration:
The migration of Queries and Workbooks are quite simple.
For queries, you have to open the query under Query Desginer 7.0 and save it. (I recommend you to use Business Explorer 7.0 for SAPGUI 7.30 --- Do not use for SAPGUI 7.20).
For workbooks, if you have, it is the same process. Open with BEx Analyzer 7.0 and save it.
The version of Excel is irrelevant on that procedures.
For Web Templates, has some extra steps, but I do recommend you, if possible, consider to recreate these webtemplates under Web Application Desginer 7.0
